Well then "What is the solution?"This suggestion provided what was needed to determine a solution:
"Can you post a pictures of the router in the clamp and also the height of the gantry sides."

Here are a couple images of the router in the machine and the side legs bolted. You say that you are Setting the X Y Zero ---- Why are you not Setting Z-Zero Too? It is definitely needed Too!
What you are probably seeing is the Z Gap above material (Safe Z) not Z-Zero because according to you you are only Setting the X Y Zero.
