I had a similar issue with my Piranha which has 3" of travel. One problem was ithe z clearance in the files was set fo 1.86" clearance. When I tried to run the tap file my router would rise past my stops and you could here the gears chattering, than it would drive the bit straight down and bore a hole in the work piece headed through the spoil board. EPO saved the machine top not the lumber.
With all that said, my fix was smaller fixture bottom board with no spoil board between it. I also planned my lumber to 1.44" thick and recalculated the chess piece size in the V9 software and proceeded to cut the Sea Horse and the Pawn.
I used a piece of 1/2" Baltic birch plywood for the bottom fixture board. This still is very close to my Z clearance of 3" with a .1 to .2 " setting for my settings. I am thinking I will use 1/4" plywood for the fixture bottom.

My 2 cents worth, tech support helped me identify my problem I came up with my fix. Knowing what the cause was a big help. Nextwave Tech Support has been GREAT!
